Software and Algorithms

We are utilizing systems approaches to investigate fundamental biological questions such as cellular responses to environmental and genetic perturbations. To support this effort we develop and utilize software tools and algorithms along the entire path of systems analysis, from data acquisition to synthesis of biological understanding. These  efforts can be subdivided into five (overlapping) components, which we have listed below, along with the specific computational software tools and algorithms that fall under each category.

1. Data acquisition and Management
a) GWAP

2. Data analysis and statistial modeling:
a) MeDiChi,
b) Segmentation (under construction)

3. Automated inference and data integration:
a) cMonkey
b) Inferelator

4. Interactive integration and exploration:
a) Gaggle
b) Firegoose

5. Data visualization:
a) DMV,
b) Genome Browser
